The operon prediction work by Dr Phuongan Dam was rated best in a recent review paper in Briefings in Bioinformatics:

"... We have estimated the genome-wide performances of several operon predictions for the model organisms E. coli and B. subtilis based on uniform criteria and a single set of experimentally verified operons.
... In both the gene pair and the operon-based analyses performed in this study, the best performance is obtained by the prediction performed by Dam and coworkers."
